I use Yahoo Site Explorer for backlink checks and once in a while I look at Website Grader to get a general idea of how my site is doing. I wouldn't believe everything it says or follow it to every detail but it does give you a general idea of how you're doing SEO wise and you can even compare to other sites (say... your competitors)
