Favicons are really just a finishing touch that you may as well have, especially if you're actually selling web design.
Having the entire boxes clickable will definitely aid navigation - we did usability tests on exactly this - how people respond to our site with three main boxes in the middle and found that people were just clicking anywhere in the box on the assumption that it would all be a link.
