Deep isn't an issue - unless your talking specifically about internal link architecture.

If all backlinks point to your main index page, then it's up to the index page to distribute the PR through the rest of the site architecture. This is where how you internally link becomes very important - you need to be able to force an emphasis on your most important pages, and ensure irrelevant pages (in SEO terms) are not highly linked to (such as copyright and privacy notices, etc).

Your pages can always have whatever folder depth as you like. The defining point is always going to be on how those pages are linked to.
