I personally like using Jrox Affiliate Management script. (Depending on the number of affiliates you have, the free version might be 'enough' to start you up) Link points to my review of the script.

I'd also suggest you to check out my Squidoo blog on Affiliate Tracking Softwares. At this point, I think Jrox Affiliate script might be best suited for you, but if your needs change or you think of other features that you want, check out the squidoo lens.
