One difference is that, under Linux hosting, path and file names are case-sensitive. When developing sites under Windows, it's very easy to miss case differences which will prevent files from loading under Linux hosting.

Since I've never run a site under Windows hosting, I don't know if the case-insensitivity applies there or not. I'd presume that it does but don't know for certain.
