How could someone make a file on the desktop, change icons, delete content in files, and us gaim (Instant messager) to talk to ppl

The things about happened to me on my server and I was wondering how they got in. What do I need to do? Any software? logs?

How did they get in? RDC? VNC? Came to my house?

It was also on a Linux OS, Fedora Core 5... I think they used port 5900 or something (VNC...)

I'm now logging everything though my router too... which is a easier to read and find.
Does anyone know where I could find connection logs for FC5? I didn't find anything in apache.
