2 Domains using same database - SERPs Problem

Hey guys,

Hope all's well. I have a query which i would expect you people to help me out with. I have a couple of websites A & B, with different domains hosted from the same databse. The websites are similar in content, theme & look & feel. The domain age of website A is older compared to domain B. Website A has been optimized for a longer time. The problem here is whenever any content (changes in tags, sitemap) is done on website A, the same changes reflects on website B, as a result of which website B has started to appear in the SERP'S while searches are made in Google. Could someone please explain why is this happening. I have already created a robot.txt file and have blocked website B via the webmasters. Is there anything else that I should do, to make Website A appear in the ranking instead of Website B, without shutting down website B. First I would want to know why this happened. Do help.
