Google can penalize only a script?

I have an e-commerce site and about 180 pages indexed by google. but among these, the most important are missing - the product page and search results.

this is a php site and a product page is like 'product.php?id=xxx' I do have sessions but I test for google agent and do not start sessions for it.

what could be the problem, can google just ignore a page?

It's more likely that Google is having problems with indexing the URLs - is it possible for you to modify them to be a little more SE friendly?
