Do I need to stop Google indexing my links?

I have just heard that google will index affiliate links on a page, is this true and if so, how do you stop it. I understand that somebody can get the links and alter them to their own advantage.

I think putting a <a rel="nofollow" will do the trick... that's only my opinion...

Link to a PHP script that is outside of your domain - outside of the www or public_html directory. Have the script keep all the affiliate urls in a database and redirect the person to the correct affiliate url. You can use a base url to make this link very easy to control.

If you think linking to bad neighbourhoods or link farms do not affect your page rank, why don't you link to those then.
