Seems like those webmaster tools are the most informative for when I check the stats for my sites.

They are not always the most current but once you understand that, they are a great resource for analyzing problems and improving your site. There is a sections that shows errors, it lets you know if your sitemap is in correct.

Analyzes incoming links and internal links I think they are a great tool and people who run sites should definitly use this as a means for tracking.

My question though is, I know I have backlinks and links out there that are indexed through places and when I do a link: for either pc-factor or thegamerslink.com they both come up as none found? If I go to any other backlinks or link checking site I get 500-1000 links found.
