I'm currently designing a site and I will have a links section in the site, people will be able to submit the url of their websites. I would then check if they have a recip button or link to me on their site.

You can just install Awstats and see how many referrals you get from them

Plus, if you dont have a stats system, you should get one.

If you have your affiliates send hits to for example guitarresources.net/refer.php?id=933, your main page will not get PR credit for these inbound links. Worse, not a single page on your website will get credit.

I recommend installing a statistics script to keep track of how many hits your affiliates are sending, and be sure to have your affiliates link to your main url (http://www.guitarresources.net).

If the refer.php use a 301 redirect won't the PR transfer over to the page that is being redirected to?

Pretty much that. The referral code messes things up. It is treated as a unique URL.

and if I would integrate the referral system into the index.php? This would of course slow down the index page a bit, but it would transfer the PR to the right page, no?

I think I'm gonna abondon the whole idea but I still would like to know if it would work.
