I think so. But I don't know the extent of the effect of popups regarding SEO, but sometimes it helps in marketing promotion.

If I owned site A, and I put pop ups on site A, then it would have a negative effect on my seo as a whole on site A. The pop ups would not be adding more pages to index, as it is an advertisement. The spiders might get confused with them.

I don't have concrete evidence to back up this question although I'd assume that this is a negative effect on SEO. I'd avoid it like a plague until further evidence comes forth.

Sure thing! And also, visitors might get annoyed. And will instantly leave your site.

it also has a very bad effect on your visitors...no one actually want a pop up that seems to interrupt the visitors usage of the site.

I hate pop ups, surely do, when i visit sites that has popups, I would quickly close the popup window, if the popup is affecting the page I want to access, I would close the whole page, I think popup is a nice way to increase your bounce rate.

I become also irritated when I see popups on sites. I automatically leave them when they have these annoying popups.
Can you cite some effects of popups in seo?

I'm not against pop-up if it's place on the right page on your website. Some people hate pop-ups because you need to click the close button to get rid of the pop-up. Effective on SEO? Probably yes. I saw some sites that have a good traffic with pop-ups.

I think that the issue with sites with pop ups wouldn't be in traffic but in its bounce rate... a visitor would only know that a site has pop ups once he has visited the site and that logs as traffic.... how much bounce rate did the site had anyways? the one that you saw?

I get irritated every time that there are ads that will pop up on my screen, I think it has no effect in rankings. But there is a huge factor in gaining traffic. If someone got irritated from it, the result will be a huge percentage of bounce rate. Most of the visitors will close pages if there are bunch of crap pop ups on your page.
