Most of the people use Yahoo Explorer to check their site's backlinks. I used to do that in past too: but now, I just check backlinks in GWMTs. Google only show a sample of backlinks in webmaster tools: but I still use it to see the backlinks as I think the links [not all of them] that appear in GWMTs are the ones that can really help a site.

I presume you want to check backlinks has been counted by search engines.
You need then to make suggestion about your present/future rank. If so, you have to trust search engines. So use their tools - Webmaster Tools, and Site Explorer. If some links don't show up - there is a reason.

I use google webmaster tools which I think are more accurate than Yahoo.
