Each person would have their own way about going about doing an SEO audit. The size of the site being audited would certainly come into play.

I tend to separate it into On-Site needs and Off-Site needs.

On site, pull in info from robots.txt, htaccess and all that, and review keywords and uses of keywords through landing pages, then also look at how code is optimized.

Off site, use a tool like OSE to review inbound links and links of competitors.

I do website analysis first in that I check canonical issue, broken links, content checking, navigation, speed and weight.

Website Auditor is indeed a great tool for auditing a site. It gives you a good perspective on the overall optimization both on the site and on a per-page basis.
On-page factors I look for are link structure, keyword density, important tags (title, h1, strong, em, etc.).
Off-page you should be looking for the backlinks already built for the website. Check them out thoroughly as some may do more harm than good.
