As a practical matter, it can be helpful to have your domains held by a number of different registrars as if you ever have a dispute with Godaddy and they shut down all your domains you may be in a bit of trouble.
From an SEO point of view, it really depends on whether you're trying to hide the fact that the domains are inter-related (Google tends to devalue links from a domain owned by the same person). If you are, different registrars is helpful.
