I'm suspecting whether PageRank is still affected by backlinks. I submitted to thousands of directories, and got around 162 backlinks from google, almost 3000 backlinks from yahoo, but the pagerank for my domain is still as before, while the inner pages without backlinks got a boost from PR0 to PR4.
View my website of the first link in my signature, you can find the problem.

Me too. And my internal page doesn't have much of a backlink.
But it does contain quite a lot of content and is updated very often.

My best 3 methods are submitting to directories, submitting articles to Goarticles, Ezinearticles, etc., and bookmarking my pages on social bookmarking sites. They're all kind of time-consuming, but there are a few tools out there that can speed up the process.

Find a high PR related to your site and ask for a link exchange. The higher the PR the better, but you should choose the right site. It must have a good reputation, coz it will affect your site also as an affiliate.

Mutual exchanging of links provided the content you are linking to is related and useful for your users (even if they do no or can not link back) is the most effective.
Directory submission IMO is a joke and directories are only decent to kick start indexing of a new site because very little PR is transferred to any serious ranking.
Sure you can buy links too, if you have the money but again should only be for new sites or those with lots of money. I don't bother with links I buy advertising (same thing to some people, but there is a line).
