Manual submissions may be labor intensive, time consuming and cost effective way to build inbound one way links, but it definitely gives us greater control in the submissions like we can put our site in right category so we can have a quality links to our site. Manual submissions also requires some extra work and patience but once your site has been approved, your search engine rankings will definitely improve!

Better to go for manual submission.Submission to directories has more role in building backlinks than submission to search engines.

It should be better if you manually check your ranking. Some of the tools are not accurate. But if you have huge list of keywords, then it is reasonable to use a tool.
