I don't think there is any algorithm penalty based on how relevant an incoming link's site content is. (would like to know a source for that 0.000039 claim above)

But I do think adding a high proportion of low relevance links can adversely affect your SERP positions for well targeted search terms.

I'd still submit to directories though. Although spending 10 minutes each day finding a couple of quality niche directories to submit to will probably produce better results than paying someone to do 1000 general ones.
