Can anyone recommend a vulnerability auditing scanner software so we can scan website. We would like to know if problem is with our website or server

Why don't you want your web host for that? I think that no one better then them can handle that.

Do you know how to do that? Do you have SSH access. I believe that you will be able to find the solution but you also will need to have permission to do that.

If you are hosting your website on Shared Hosting servers, they you may not be having sufficient access to their server.

You can singup for a trial account with any other webhosting company and check your website operation. If it work there, that means your website hosting company is not supporting your website codes.
